Kylian Mbappé went close to making it 2-0 but in the second half, Croatia drew level when Nikola Vlašić fired an unstoppable effort past Hugo Lloris.
But with 12 minutes remaining, Mbappé finished off a brilliant team move from close range to win the game.
France drop to second in Group A3, while Croatia are seven points behind in third.
